pbkrtest - Parametric Bootstrap, Kenward-Roger and Satterthwaite Based Methods for Test in Mixed Models

Computes p-values based on (a) Satterthwaite or Kenward-Rogers degree of freedom methods and (b) parametric bootstrap for mixed effects models as implemented in the 'lme4' package. Implements parametric bootstrap test for generalized linear mixed models as implemented in 'lme4' and generalized linear models. The package is documented in the paper by Halekoh and Højsgaard, (2012, <doi:10.18637/jss.v059.i09>). Please see 'citation("pbkrtest")' for citation details.

doBy - Groupwise Statistics, LSmeans, Linear Estimates, Utilities

Utility package containing: Main categories: Working with grouped data: 'do' something to data when stratified 'by' some variables. General linear estimates. Data handling utilities. Functional programming, in particular restrict functions to a smaller domain. Miscellaneous functions for data handling. Model stability in connection with model selection. Miscellaneous other tools.

geepack - Generalized Estimating Equation Package

Generalized estimating equations solver for parameters in mean, scale, and correlation structures, through mean link, scale link, and correlation link. Can also handle clustered categorical responses. See e.g. Halekoh and Højsgaard, (2005, <doi:10.18637/jss.v015.i02>), for details.

gRain - Bayesian Networks

Probability propagation in Bayesian networks, also known as graphical independence networks. Documentation of the package is provided in vignettes included in the package and in the paper by Højsgaard (2012, <doi:10.18637/jss.v046.i10>). See 'citation("gRain")' for details.

gRbase - A Package for Graphical Modelling in R

The 'gRbase' package provides graphical modelling features used by e.g. the packages 'gRain', 'gRim' and 'gRc'. 'gRbase' implements graph algorithms including (i) maximum cardinality search (for marked and unmarked graphs). (ii) moralization, (iii) triangulation, (iv) creation of junction tree. 'gRbase' facilitates array operations, 'gRbase' implements functions for testing for conditional independence. 'gRbase' illustrates how hierarchical log-linear models may be implemented and describes concept of graphical meta data. The facilities of the package are documented in the book by Højsgaard, Edwards and Lauritzen (2012, <doi:10.1007/978-1-4614-2299-0>) and in the paper by Dethlefsen and Højsgaard, (2005, <doi:10.18637/jss.v014.i17>). Please see 'citation("gRbase")' for citation details.

gRim - Graphical Interaction Models

Provides the following types of models: Models for contingency tables (i.e. log-linear models) Graphical Gaussian models for multivariate normal data (i.e. covariance selection models) Mixed interaction models. Documentation about 'gRim' is provided by vignettes included in this package and the book by Højsgaard, Edwards and Lauritzen (2012, <doi:10.1007/978-1-4614-2299-0>); see 'citation("gRim")' for details.

geeasy - Solve Generalized Estimating Equations for Clustered Data

Estimation of generalized linear models with correlated/clustered observations by use of generalized estimating equations (GEE). See e.g. Halekoh and Højsgaard, (2005, <doi:10.18637/jss.v015.i02>), for details. Several types of clustering are supported, including exchangeable variance structures, AR1 structures, M-dependent, user-specified variance structures and more. The model fitting computations are performed using modified code from the 'geeM' package, while the interface and output objects have been written to resemble the 'geepack' package. The package also contains additional tools for working with and inspecting results from the 'geepack' package, e.g. a 'confint' method for 'geeglm' objects from 'geepack'.

gRc - Inference in Graphical Gaussian Models with Edge and Vertex Symmetries

Estimation, model selection and other aspects of statistical inference in Graphical Gaussian models with edge and vertex symmetries (Graphical Gaussian models with colours). Documentation about 'gRc' is provided in the paper by Hojsgaard and Lauritzen (2007, <doi:10.18637/jss.v023.i06>) and the paper by Hojsgaard and Lauritzen (2008, <doi:10.1111/j.1467-9868.2008.00666.x>).
